Magneto's mutant gene allows him to control all forms of metal and magnetism, even offering him the ability to create his own magnetic field which can encompass his entire body. Creating a personal bubble of magnetism is how Magneto can fly, but it also comes with another set of perks that S.W.O.R.D.
The question is easy : Magneto flies because he is able to influence on the gravity, he can bend the magnetic waves on earth since he is the master of Magnetism to create an anti-gravity area generally contained into a forcefield, visible or not.
He apparently has several means by which he achieves flight, one of which is by riding along the planet's natural magnetic lines of force, another by simply creating a repulsive force between himself and the planet, propelling himself thus.
