When Ahsoka was accused of being the Mastermind behind the bombing of the Jedi Temple and killing several Clone Troopers, Rex was the only clone who doubted she could ever pull unspeakable. However, he (reluctantly) had to brand Ahsoka as a dangerous criminal and order for her capture.
Before trying to kill Ahsoka, whilst under the influence of Order 66, Rex managed to hold off from shooting Ahsoka to communicate Five's message. Not only did he hold off his orders, the message revealed the secret behind the inhibitor chips that were implanted in the Clone's heads.
Ahsoka and Rex did reunite after Order 66, but not until many years later. They met again on Yavin 4, where they hugged and shared their stories. They also fought together in the Battle of Endor, where they celebrated the victory of the Rebel Alliance and the fall of the Empire.
