Although Kes is portrayed as fragile and innocent, she is also shown as having a hidden strength and maturity. Voyager's producers reluctantly fired Lien after her personal issues affected her reliability on set.
The showrunners reluctantly terminated Lien's contract as a member of Voyager's main cast due to unresolved personal issues that affected her performance. She was replaced by a new character, Seven of Nine, played by Jeri Ryan.
Neelix was looking for a steady bed and source of meals when he joined the Voyager crew. However, over time, he was as much a nut for meeting new species and studying new phenomena as the rest of them. Thus, it seems like it makes sense that Neelix would leave behind where he came from for the great unknown.
In her old age, Kes had forgotten she had chosen to leave Voyager and thought the crew had abandoned her when she had become too troublesome. Subsequently, she hunted down Voyager, seeking revenge. She made her way to engineering, using her powers to cause extensive damage along the way.
"Fury" featured the return of Jennifer Lien as Kes, a character who had been a series regular for the first three seasons. She said on her return that "It just feels like [I've been gone] a day.
In that future, Seven was killed on a mission in 2381 and Chakotay died in 2394. The series finale left the couple's future open-ended; however, this storyline hasn't been mentioned in any follow-up iteration of Star Trek, including Picard and Prodigy.
Chakotay died in 2394, following Voyager's return, and Admiral Janeway visits his grave marker in that episode. This future was undone by the future Janeway travelling back in time to Voyager to return it to Earth sooner.
This was because two of the key people involved with Voyager weren't keen on the idea of a romance between Janeway and Chakotay. Famously, Kate Mulgrew opposed a romantic subplot, which was why Janeway and Chakotay never became a couple.

Neelix departs the show in the seventh season's 23rd episode "Homestead". The ship encounters a colony of Talaxians, the last of his species that he is likely to see as the ship travels further from his home, and he chooses to stay with them. The character returns for a cameo in the series finale, "Endgame".
As Neelix's lungs have already been altered for one of the Vidiians named Motura and Janeway is opposed to killing him, she is willing to let them go. Motura, however, agrees to help Neelix before he leaves. He modifies one of Kes's lungs for a transplantation into Neelix's body, allowing him to live a normal life.

Neelix eventually discovers that the real traitor is Michael Jonas, a Maquis engineer. Jonas locks down Engineering, injures Neelix, and attempts to draw Voyager into a trap laid by Kazon forces. Neelix recovers and attacks Jonas, who falls over a second-floor railing and is disintegrated by plasma leakage below.

The most controversial thing Star Trek: Voyager did was the Seven and Chakotay relationship. It was bad timing to explore a relationship for Seven of Nine. The relationship appeared to be more of a rebound from Janeway than an authentic relationship.
A Chakotay cameo would, therefore, have distracted from the overall story of Admiral Jean-Luc Picard (Patrick Stewart) confronting the trauma of his past. Chakotay being at the head of a fascist government also doesn't fit with his character, as he was a member of the Maquis, which fought against Cardassian oppression.
However, that didn't sit well with Beltran (as noted in his tweet), and he turned down the role. Matalas told TrekMovie.com that he thought it was a "cool idea" because of Seven and Chakotay's relationship history on Voyager, but "we didn't go too far with it" because of Beltran.
The closest Janeway and Chakotay ever got to admitting feelings for each other was in Voyager season 2, episode 25, "Resolutions", but despite romantic tension, their relationship was never fully realized.

Aftermath. Voyager left Kazon space in early 2373 following Voyager's recapture. Given the immense distance between the Federation and the Kazon Collective, the repercussions for the Kazon following the conflict with Voyager may never be known.
It is damaged, and Kim is sucked out through a hull breach into space and killed, while Naomi Wildman dies shortly after being born. The crew then find a duplicate Voyager in better condition occupying the same space but slightly out of phase.
