In truth, the Agents are designed to police the Matrix and stop anyone from leaving, so while Neo's awareness is a problem for them, Smith's true goal here is to catch the bigger fish of Morpheus - the troublesome rebel responsible for freeing people like Neo.
After refusing to cooperate with the agents, Neo has an electronic bug implanted within his Matrix-simulated body so that his actions can be tracked, and those seeking to make contact from the free world can be traced and destroyed. He is then contacted by Trinity, freed from the bug, and taken to meet Morpheus.
From the machine's point of view, Neo was either malfunctioning or tampering with the system, and was purged directly into the sewer. No need for an injection or electrocution, just the nightmarish efficiency of taking out the trash so the pod can be re-used to grow another Coppertop.
Bugs saw Neo hovering in mid-air, and even saw his RSI slip back into its original form for a brief moment, and this led her to question the nature of her reality, ultimately setting her on a path to encounter members of the human resistance who eventually freed her from the Matrix, particularly Niobe.
After Neo sacrificed himself so that humanity could be given an opportunity to leave the Matrix, the machines secretly kept him alive and wiped his memory to keep the simulation stable and controlled under the watchful eye of The Analyst.
Why Morpheus Believes Neo Is The One. Morpheus dedicated most of his life to finding The One, guided by the Oracle's words and by the belief that the Prophecy of the One was real. That said, neither the Matrix movies nor the Matrix expanded universe make clear when and how exactly Morpheus found out Neo was The One.
Neo's self-doubt affects his mindset and makes him weaker as a result. He also engages in intense battles against Agent Smith and his army of clones which takes a toll on him both physically and mentally, making him appear progressively weaker.
Essentially, the process of being resurrected and reuploaded into the Matrix (and coded all over again whenever he tried to escape) has quashed Neo's One powers.

While nuclear fusion was one of their primary and a far more efficient source of energy, using humans to help generate some energy while incapacitating them lent to efficiency. And as the Machines had once been slaves serving humans, humans would now become slaves serving the Machines.
Arguably the most disturbing scene in the movie, Neo gets arrested and is taken into an interrogation room where his mouth becomes sealed and then a robotic "bug" resembling a shrimp enters his body through his navel, it is disturbing and scary. Later this "bug" is extracted by a machine.
Considering the Matrix to be part of a greater machine network – a wireless hive mind – Neo's abilities don't seem as far-fetched. His new “system admin” privileges allowed him to control sentinels and forced them to shut down even outside the Matrix.
The Analyst discusses how it's Trinity and Neo as one - and now, seemingly, The One - that is special, at least in the rebooted version of the Matrix, which likely explains how she gained the ability to fly too: the Analyst likely meddled with her code, giving her access to the Prime Program and at least some of Neo's ...
Although it isn't directly explained how Trinity gains the ability to fly, it's in line with the film's themes. Whereas the original trilogy focused on Neo as the sole chosen one, Resurrections tells Neo that “It was never just you” — it was Trinity, too. Only together did they succeed.

The absence of Lawrence Fishburne as Morpheus in The Matrix 4 frustrated fans who adored his portrayal of the character in the previous films. The Matrix Resurrections had lower stakes and a more somber tone compared to the original trilogy, which may have turned audiences off from the movie.

The Oracle's role was not to tell Neo that he was the One, but to set him on the right journey. She had to set him on an adventure of self-discovery. One final point to make comes right after the Oracle tells Neo that he's waiting for something.
Morpheus tells of the original “the One,” the first person to wake from the Matrix. Because they were the first, they necessarily broke out on their own. Nearly everyone in Zion can trace their freedom directly back to that first mental prison break.
