Since his first appearance, the Punisher has always had a tenuous relationship with Spider-Man. Frank Castle and Peter Parker have rarely seen eye to eye, leading to some nearly fatal battles. In several different realities, the Punisher has actually succeeded in killing Spider-Man.
Magneto may not be impervious to harm like Wolverine, but he has an obvious advantage over him; Magneto can control and manipulate all metals even if there's only a small trace of them. On many occasions, in both the comics and the films, Magneto has used his powers to beat Wolverine.

In their initial fight, Ghost Rider's Penance Stare was used on the Punisher... As it turned out, the Punisher's sense of purpose in his mission was so great that he did not actually feel any remorse for any of the killing that he has done over the years.
As a former U.S. Marine and Navy SEAL, Frank Castle benefits from a physique built for combat, infantry, and special operations. Castle is also highly skilled in the use of weaponry, including automatic and semiautomatic rifles, handguns, grenades, and combat knives.
Wolverine was one of these heroes. Wolverine ran in with his usual ferocity and got the drop on Thanos, hitting him with all six claws in the chest. Without the Gauntlet, this may have hurt Thanos. With it, it was a meaningless attack.
His adamantium claws are one of the few weapons in the Marvel Universe that can consistently pierce Hulk's skin and Wolverine has no problem going for Hulk's head. In fact, if it came down to it, Wolverine could cut Hulk's head off, ending the Hulk once and for all.
Despite superseding the Dark Knight in several areas and breaking even in others, the Punisher loses to Batman in a battle. There's a possibility the Punisher could get the better of Batman in a chance first encounter, but Batman's superior skills, training, and resources would quickly tip the scales in his favor.
Wolverine gets a pretty nasty end in this book too, as Wade lights Daken and X-23 on fire in front of him before lopping his head off with a Carbonadium blade. Punisher can certainly be applauded for his practicality here, but Deadpool wins this round without breaking a sweat.
She's more of a deep cover operator, the ghost who can sneak into the machine and strike the vulnerable spot. The Punisher, on the other hand, is a full-bore soldier whose focus is open combat employing overwhelming force. When it comes to a person-to-person battle, Black Widow would probably see her last day.

Hulk and Wolverine have a conversation where Hulk states that he was cured of his anger, (even though as Hulk becomes angrier during the course of the conversation he becomes less articulate) but a parting comment Wolverine makes about Betty Ross enrages Hulk and causes him to tear Wolverine in half.
Deadpool is easily one of the most powerful characters Marvel has. The fast-talking gunman seems almost fearless on the battlefield, but in reality, there's a lot that scares the Merc with the Mouth. There are two things though, that scare him above all: cows and clowns are a Deadpool weakness.
On top of that, Logan's claws can cut through nearly anything, including the skin of beings like the Hulk. Piercing Superman's flesh would be difficult but far from impossible for Wolverine, making the Man of Tomorrow vulnerable to every slash and stab attack Logan lands on him.
Wolverine has less experience than Thor, but is a better martial artist. However, that wouldn't make much of a difference. Thor can fly and has Mjolnir at his disposal, giving him options for long range attacks Wolverine can't match. Wolverine is too smart to go against the God of Thunder alone.
Claremont, by the way, wrote the SECOND time that Wolverine couldn't cut through something with his Adamantium claws, which occurred in X-Men #102 (by Claremont, Dave Cockrum and Sam Grainger), when Wolverine tried to cut the Juggernaut... only to realize that that was not going to work out for him.
