They used 3D models and rigs for the characters and backgrounds in the movie. However there were a few innovations they used to make it look different, mostly by adding 2D elements to the 3D assets.
The combination of 3D and 2D animation, which set the tone for Into the Spider-Verse, is perfectly exemplified in Miles Morale's universe. Wider shots featuring multiple characters at the same time can look like a regular 3D-animated film.
But, as soon as Gwen's prologue ended, Across the Spider-Verse returned to its original animation style from Spider-Man: Into the Spider-Verse. Miles is still animated on twos, which means that for each second of animation, there are 12 new frames or “drawings”.
The main software used for modeling and animation would have been Maya, with a lot of specialized plug-ins (many developed in-house). Other software such as Nuke for compositing would be involved.

The way the film consistently externalizes the internal confusion and thrill that Miles is experiencing at all times is the most obvious way it communicates his feelings, but the most subtle and technical way is how the film animates Miles at 12 frames per second while all the other Spider-people are animated at 24 ...
When you increase the exposure of any frame, the layout and composition of said frame as well as any small details has a greater chance of sticking out in the viewers mind. Spider-Verse takes exceptional advantage of this fact because every little action in this film is like a beautiful work of pop art.
As I mentioned before, Spiderman Into the Spider-Verse is a 3D animated film, not 2D. By that I mean that the majority of what you see on screen was created with 3D models in a 3D software, and not by drawing the frames in a traditional 2D animation style.

It doesn't, actually, as the vast majority of 2D animation is done “on twos”. This means that every other frame is animated. in your case, this would mean 6 frames per second for 12 FPS, which may not be enough. There's a decent change what you want is 24 FPS on twos, so 12 drawn frames per second.
Regarding 2D animation, the level of difficulty also depends on your skill level. If you can draw quickly and efficiently (getting the form right immediately), it will probably be easier for you. 3D animation is quicker because you don't need to animate every frame as you do with 2D animation.
Fewer details, limited color palettes, and basic movements keep costs down. But if you yearn for hyper-realistic characters with flowing hair and expressive wrinkles, that pushes 2D animation towards the complexity (and cost) of 3D.
