Cody's chip was activated when Order 66 was given, causing him to attack Kenobi, and remained active until the Alliance took Kamino in 5233 and he was de-chipped. He then became a spy for the Rebel Alliance until he was reunited with Obi-Wan during the events of Lost in the Echo.
