After the U.S. military used the Oxygen Destroyer to end a battle between Godzilla and Ghidorah near Isla de Mara, Godzilla retreated to an ancient underwater temple in the Hollow Earth to recover.
The final Shinomura was destroyed in the blast, and Godzilla disappeared and was thought to be dead. In reality, he was entirely unharmed and escaped back into the ocean. The incident was covered up as "atomic testing" by Monarch.

Ultimately, Godzilla is male in the Japanese and American films, although Emmerich's Godzilla might have been female, and there's nothing really stopping further reboots or remakes from making the monster female.
