Jake turns against the RDA after sympathizing with the Na'vi and mating with Neytiri. Jake becomes the sixth Toruk Makto and leads the Na'vi in a battle to drive the RDA off Pandora. After the battle, Jake's consciousness is permanently transferred into his avatarvia the Tree of Souls.
Aided by a few sympathetic (human) scientists, Jake successfully leads the Na'vi in battle by driving out the predatory humans. In the film's closing scene, the Na'vi transfer Jake into the avatar body permanently, eradicating his disability and neatly delivering him from his original role as a white colonizer.
Background. Jake Sully, ex-Marine, is recruited into the RDA's Avatar program after his scientist twin-brother, Tommy, is killed. Since Jake and Tommy share identical DNA make-up, Jake is able to step into his deceased brother's role as an Avatar driver.
Jake learned the ways of the Na'vi hunters from Neytiri and fell in love with her. He was accepted into the Omatikaya clan and became Neytiri's mate. After bonding with the Na'vi, Jake abandoned his mission and no longer allied with the RDA.

Where is Jake's human body in Avatar 2?
Within the rainforest of Pandora near Home Tree. Jake body was wrapped in flowers. and left to degrade in the ground. And in the first few weeks of being a true Navi, he struggled to accept that his human life was gone.

In Cameron's script she's introduced with the descriptor "in human age she would be 18," but that raises as many questions as it answers. As with the math that leads to Jake being 28, Neytiri's birth in the Earth calendar year 2136 and the film's setting in 2154 add up to make her 18, but that's by Earth standards.
