A version of himself who wanted to violently murder him, was fully capable of doing so and whom Peter barely managed to survive against in each encounter. Spider-Man's unusual fear of Venom was the product of the above factors working in tandem.
Since the villain was stronger, faster, and immune to Spidey's spider-sense, there was very little the Web-Slinger could do against the toothed villain. Venom and Peter have since made peace, but the latter will never forget the mental hell Eddie and the symbiote made him go through.
Eddie Brock's dislike of Peter Parker before he bonded with the symbiote translates into a deep love-hate relationship with Spider-Man, as Venom simultaneously wants to kill Spider-Man, but also re-bond with him.
The black suit alien symbiote that had been bonded to Spider-Man was by that point forcibly rejected by him. Combining with the nearby Brock, the symbiote shared his hatred for Spider-Man, as well as mentally sharing with Brock its former host's secret identity of Peter Parker.
Venom not only beats Spider-man but also bonds with him. The fact that Venom takes a humanoid form and fights without a host is what makes the matchup iconic. That turns out to be a shock for both the readers and Spidey.

Can Hulk beat Venom?
Of course, the Hulk himself is still far tougher and more durable than Venom. In a fair bout pitting strength against strength, the Hulk would have no trouble defeating Venom. However, it's been demonstrated that the Hulk has no ready defense against possession by the symbiote.
After spending so long with Spider-Man as its host, the symbiote is able to mimic all his abilities, which is why Venom has all the same powers as Spider-Man, only amplified. This means that Venom is stronger and faster than the web-slinger, not to mention far more brutal.
Since his debut however, Venom has evolved into an antiheroic figure, slowly distancing himself from his initial goal to ruin Spider-Man's life to try and do good instead, even putting aside his differences with and helping Spider-Man at times.
In addition, Venom has come out on top as the victor in many battles with Symbiotes like Carnage, Hybrid, and Scream (all of which are arguably more powerful than he is).
Originally, Eddie Brock had Venom produce the iconic smile so that people could tell him apart from Spider-Man, but those teeth have a very dangerous ability attached to them.

Marvel fans know Spider-Man is a strong superhero, but it's now official: Peter Parker is strong enough to defeat the Incredible Hulk in a one-on-one brawl, with modern comics confirming that Spider-Man is even stronger and more invincible than his fans assume.
